cycling is less "aerobic" than running because it uses larger muscles and less repetitions. in the process of our natural evolution, larger muscle and less repitition activities are usually of shorter duration and therefore the body assigns less oxigen for them.

note that as the 100-meter dash example illustrated, respiration rate does not have to match the heart rate if the activity is more of an anaerobic nature considered by our imperfect evolutionary body!

again, just my wild guess.
